Sometimes invisible thread is the best choice, since you won't need to worry about changing thread to match fabric colors.

When quilting on white or light fabrics, you can usually see the shadows of the seam allowances underneath, so you will know where to place your stitches. For darker fabrics, you should be able to feel the difference in thickness.
